Go into the reference manual section at the bottom there is a GT-40 service manual. I believe section 3 is trouble shooting.
There is a temp sensor (I can't remember which one) but it tells the computer the proper fuel/air mixture.
Section 2A17 is the theory of operation which helps understand how the sensors come into play.

I'm having the same issue with my 94 nautique, Cranks but wont start, no fuel from injectors, Once it is running, it runs great all day. Did you ever figure out what the problem was? Water temp sensor???

Thanks
Matt

Yes, but I don't have the gt40 in my nautique. I have the pcm 5.8 pro boss with a throttle body.

Matt look at your fuel issue thread, I added something there

It may or may not be helpful.
