Can anybody tell me the location of the in line fuel filter on the 97 ski nautique 20 ft gt 40 engine?

If you have one, it should be in between the motor box and the tank somewhere. You may have to remove the doghouse and that little floor panel between the doghouse and the rear seat to get at it. It's not a definite that you have one, as there is a filter as part of the Fuel Control Cell, right? If you have one, it will look something like this:

That's why they pay me the big bucks Eric, LOL.

You should actually be able to see the filter by opening the engine cover, laying on the floor of the boat, and looking towards the stern underneath the floor. It will be pretty hard to get at to actually remove though. A fuel line pincher set like this will help keep you from dripping fuel all over your bildge:
