Have a 2002 Ski Nautique GT-40 that idles rough when out of gear. In gear it runs great, no problems. It is most notible when powering down at end of ski course to drop skier. Seems like the engine struggles to idle but not always. Have changed fuel filter, cap , rotor, plugs, wire, and cleaned air intake. Idles is set about 730 rpm. Any ideas or suggestions.

No idea if this is what it is, but I had an outboard that did the same, it turned out to be the neutral safety interlock. Not sure how, but it was managing to interfere with the ignition circuit.

Your engine is fuel injected right? I would start by checking fuel pressure and delivery. I thought Ford quit supporting the marine industry prior to 2002. I guess I was wrong. Everything currently coming from PCM, Indmar and Mercruiser is all GM based now.
