Took on water during a rough day, didn't notice but the transmission dip stick was out. Got the "milkshake" foam all over and the transmission slipped and skipped. Boat is out of the water. What is the proper procedure to flush the transmission? Thank you. 2988 Nautique, 351.

Arther,
Hopefully there's no trans damage. How long did you allow it to slip? Was the trans hot to the touch? The danger with slippage is warped clutch pack plates.

Probably longer than I should have. But, not days, Maybe an hour tops, but a bit at high revs. Mostly driving to the take out at very low rpms How do I "flush" and make sure the water is out? Thanks for your response.

Do I pump the fluid out, or is there a drain plug?

You don't "flush" By removing the fluid and refilling multiple times, you will get the water out. ATF has moisture absorbsion additives.

Use a fluid extractor. Mityvac. H.F. Etc. use copper tube at the end of the suction hose that inserts into the trans.

Metal brake line works well to get down to the bottom. You have to do it several times due to the cooler and lines. You might be able to take the bottom one off to help drain the cooler.
