I have an 87 ski nautique with 1100 hrs on it.  Heads are leaking oil and seems to be wearing down.  The talk is replacing the long block, adding gt40 heads, updating distributor, intake manifold, carb then slapping all accessories/hoses back on.  I'll probably paint the motor black or grey blah blah blah.  Question is am I missing something by just buying a whole complete motor?  Cost to rebuild is around 6k.  I want something to bolt on to existing 1:1 velt drive and dual exhaust.  TIA!

If you know the history on this engine you could install new heads and run it many more hours.  My 78 needed heads at 1000 hours due to a burned valve, with new heads it ran fantastic till we sold it with 1500 hours.
If your block did not have proper service it may be shot.

Where exactly is the oil leak coming from on the heads? That might be a first...

6k for a rebuild seems fat. Does that include all labor, r&r, etc?

its either a gasket or bolt issue.  Most of the bolts appear to be a pain to remove because of rust or deterioration.  I have had the boat since 400 hrs.  I plan on doing a whole exterior reno as i have already done the entire seats/carpet package.

6k was entire package.  Pull motor, rebuild, paint, re-install.

I concur. in my experience, extrapolating back to 1100 well cared for hours does not require junking the short block, nor even an overbore. Compression test, inspect, if good it gets fresh bearings and pump, seals and chain, install your heads and cam of choice and send it.

If you can, go with the GT-40P heads vs standard GT-40.  Slight boost in compression ratio and less prone to cracking.
