I just purchased a '94 Ski Nautique with 351 engine. Nice boat but there's a vibration at 3000+ rpm. There's a ding in the edge of one of the the prop blades. I was wondering if that could be the problem or could it be a prop shaft/bushings issue?

Even a small ding in a prop can cause a vibration. If the prop was hit hard, the shaft could be bent…they usually bent just aft on the strut. A slightly bent shaft can also produce a vibration.
What is the current dinged prop? JQ

Does the vibration exist when your rev your engine to 3500 RPM in neutral? You want to rule out an engine problem before chasing a prop or shaft issue.

I haven't tried that. Good point.

Tried the RPM test in neutral but would only get up to 1500rpm. Must have a governor in neutral. Checked the shaft for play and it seemed pretty snug. Hopefully it's the nickle size ding in one of the prop blades.

Try revving in neutral with the throttle lever moving "in reverse" instead of forward. Be careful, as the engine will spool up quickly.

There's a good chance it's the ding, so take the prop off for a trip to the prop place of your choice, since a repair would be a good thing no matter what and while it's off you can use a dial indicator on the taper where the prop sits to see if the shaft is bent. |

And if it vibrates after prop repair as Ken said, teh shaft is bent also. Mine was. It happens.
