'02 GT40 MpEFI skipping, missing??

   I just purchased a 2002 SN 196 with 900 hours.Guy I got it from had a $500 service done a month prior (new plugs, impeller,etc)  However, due to circumstances we didn't do a test run( I know, I know ). Boat was in very good , well cared for condition and it fired up immediately so I wasn't really worried. First time out boat cranked and ran great however almost immediately engine started missing. Seemed like it was missing on one or two cylinders depending on rpm's and load. Don't seem to notice until 1300+ rpm. At times it seemed to not miss at all and run fine. I replaced dist. cap, rotor , and wires( cap was in bad condition ) Next trip problem was still there. What else? Am I right that it shouldn't be a coil or a pickup/module problem? My guess is a firing issue but could it be injector issues? Or computer?

What do I need to check next?
