The coupling flanges have a male/female step that engages fairly tightly. Do you press the faces all the way together and assume any misalignment will still be evident through feeler Gage's? I assume that this is the only way to get an accurate reading since if you don't engage the steps, gap would be too large to measure and would change every time you rotated shaft.
Sorry for the basic question, but maybe it will help someone else as well.

Yes that is correct. once you mate the flanges together then use your feeler gages to check to see which way you may need to adjust. Use Pete's Training video in the video section of the site for any help and guidance. Might be worth a watch as a refresher before you start.

Tim is correct that the pilot bore should be partially engauged. Keep in mind that the width of the gap is not important as it's the width difference all around you are looking for.

That pilot can be misleading if your alignment is way out...otherwise see above.

Set the shaft in the strut clear of the pilot, prop the front of the shaft in place, and see what it looks like.
