I have an 81 nautique with a pleasure craft 351w, I'm rebuilding the motor and found a 79 commander 351w engine, is there any differences that I wouldn't be able to rob some parts from the commander?

The engine itself is the same, both are Ford 351 windsor,
Difference would be, exhaust manifolds, engine mounts, and alternator and rwp configuration...

I found another 351w out of a vehicle (I'm assuming) on craigslist, Is there any difference between the heads, valves, pistons, etc. that I wouldn't be able to put in my current boat motor, I know the cam and distributor, and water pump are for RH in my motor. I guess so my question is, since my motor is out, is it easier to put a standard LH vehicle 351w in my boat and change transmission and prop, or easier to rob parts like the heads off and add to my current motor. My current engine is completely dissembled, crank is getting turned at a machine shop at the moment if that tells how far its tore down.

If you use the LH engine, there may be unintended consequences. IF you want an easy drop in, just have your RH engine rebuilt.   There are many threads on the LH engine conversion process, but most of those talk in the end about the handling and porposing issues that come up because of the change.   Don't forget, that even If the rebuild is cheaper on a LH, the cost of the new prop or a 1.23-1 transmission will likely offset your financial gain on the rebuild.

I agree. Rebuild your old engine.

So what way is the crank getting turned for? RH or LH. You'd better confirm what direction your going to go with before it gets truned.
When people run down to the lake to see what's making that noise, you've succeeded.

If you are intending to get an automotive rotation engine to use non-rotating parts on your RH, you have to watch the year of the block if you intend to use it. Ford changed from a 2-piece rear main seal to a 1-piece in about 1984, I think. I'm not 100% sure that the cranks are interchangeable between the two block types. There is also a difference in the pushrod lengths between engines with cast rocker arms versus those with stamped rocker arms.

Last I knew was that you still can buy a remanufactured RH engine from Jasper Engines. During my last few years at Southeast CC, we found it cheaper to go that way than to rebuild one. They want your old engine for a core, otherwise you pay a core charge. We had no issues with their remans. You will need to buy new exhaust manifolds, etc. and you will use your old intake.
