This is going to be long!!
I have owned my 89 nautique 1.23:1 transmission for about 2 months now,
it has been running very well...
2 weeks ago I took my boat on a week long vacation. So before my vacation i decided to change my fluids. Oil went okay no issues. Went and bought a moeller fluid extractor to suck out my transmission fluid.
mistake number one, after having sucked out my transmission fluid i did not check to see how much i sucked out.
replaced with new fluid dexron/mercon, put one quart in and checked the level on the dipstick. Rested the dipstick on the first o-ring and it was a little high, just above the second notch. I am like that is okay, when i get to the water i will measure it again. Still a little high, so i sucked some out. Now it is reading to the second notch on the dipstick while cold in the water, i believe it is okay.
Confusion....upon my initial fluid extraction i am pretty sure i took at more than a quart, but when i filled it back up with a quart it seemed high so i removed some fluid until it was on the second notch resting on the o-ring, in the water cold.
Ran the boat all week, sounded fine getting on plane and accelerating, but while hard turning it sounded rough.
At the end of the week, when i put it in gear, it definitely sounded rough.
totally confused i called two correct craft dealers and both said to measure the fluid with the dipstick all the way in to the full level. "okay" i asked, "to the second notch right?", i replied. They both said yes.
That would register even higher on my dipstick????
So last night i again sucked out my tranny fluid, and measured only about 3/4 of a quart????
Put another quart in and while on my trailer, resting on the first o-ring, the fluid level is not only above the second notch on the dipstick but above the machined part as well?
So the question is how much should i put in, where should the fluid be on the dipstick cold/hot, in the water on the trailer???
I am totally confused, when i have done a search here, i am hearing 1.5 quarts of fluid for replacement, and i am no where near putting that much fluid in. Especially if i measure it cold in the water resting on the first o-ring to the second mark??
HELP!!!

Steely - Yes, it is confusing since there is a different level for hot vs. cold. The reference section of this site has PCM manuals so I suggest reading one of those. I think moderate overfilling doesn't have any consequence, so better to err on the high side. I hope your tranny is OK - if not Eric (FFI) will fix it right for you.

Steely capacity is 2 quarts according to manual.

to the stamped mark after normal operating temperature, directly after shutting the boat off, when someone calls me and asks me how much oil does it take, my answer is always "to the full mark" they are not very sensitive to oil levels, they need to be in the flat area of the dipstick...too low they will slip, too much they will foam...from what i gather you may be having other issues that are not related to the oil level. be more specific on the noises you are hearing

Thanks for the information.
When i suck the tranny fluid out, how much will be left inside?
Is everyone getting well over a quart out of it?
The transmission goes in and out of gear easily no issues just sounds rough out of the whole sometimes and when turning hard.
What else can i look at to tighten things up back there?
could it be an alignment problem, propeller problem other?

If it is making noise you will hear it when at idle speed..... the groan is normal when turning.

Steely - If you haven't already, check your alignment & strut bushings (for wear). That will cause the vibration.
Sounds like you're OK on the tranny. I checked mine Sunday & it is overfull, hard to tell exactly as the fluid doesn't show up well on the dipstick. I'm going to leave it overfull, as it has been that way all summer.
