Im putting a new damper on, and the old one had 6 holes that lined up with the fly wheel, and the new one will only have 3. Is this ok? Also, does anyone know the torque specs for the damper plate? And are there any special tips to trimming down the damper if there is excess past the flywheel.

The 3 bolts are fine. The shear strength of those 3 bolts far exceed even the BIG modded engines like Joes!!!

The last damper I put in also required trimming. I layout dyed the cut radius, scribbed the cut, band sawed and then finished to the exact line on the belt sander. That's well within any balancing issues. The "universal" plates are meant to be trimmed if needed.
