I just purchased a 2000 Sport Nautique with a GT40 310 HP engine. For many years I winterized my 1990 Nautique myself with no problems. Can anyone help me with winterization steps that differ from my old boat to the new one?

Does your new boats have a heater or a shower? If they do you have to get the water out of those items.

Then the only difference is how you fog (if you fog). The GT40 MPEFI has a dry intake manifold, so I wouldnt attempt to fog through the throttle body. Spray some oil in each spark plug hole if you want to fog. Otherwise, its exactly the same as your '90, as both are PCM 351w engines.
