Update.
I know you guys love pics.
Had to order a rebuilt tranny from Fantastic Finish.
Been on the lake twice now!
I know how you all feel about tubing....
But the kids are having a blast. More than I thought they would.
They scream go faster and I want a big bump!
This is the boat under repairs in the not quite finished shop.
My wife handed me a small/medium life vest and I was dying trying to breath thinking man I must have really put on some weight!!!
Here's me telling the wife to slow down haha...

No, the overfill will not cause your problem.
You may in fact have two problem. First, disengage the shift cable from the shift lever on the trans and see where the difficult/hard shifting is coming from. I'm betting it the cable itself.
Then, manually shift the trans with the shift lever and see if you still get the slipping/jerking. I have a feeling it will still be there. If so, the trans needs to be rebuilt.
Back a ways in your lifting ring fix post, I had asked you for some pictures and about your stringers.

Thanks your help. I've been meaning to get some pics for you guys just been busy. I work 2 fulltime jobs and have 2 kids so I dont have a lot of free time. This is my second 2001 nautique. The first one I had for 2 years that was before kids....
The history of the boat.. I dont know how many hours it has on it. I bought it from a boat dealership. They knew nothing about it, they sold fishing boats. It was as-is on ebay back in december. I did get it to run when I bought it. for the price 3k im happy with it.
So what Ive done is try to go through the boat and get all the maintenance items done.
Prop was bent so i had it reworked. The driveshaft checked coupler/end was about .003 i think its okay. A new cutlass bearing. Rudder and driveshaft packing redone with gortex. Alignment Done and checks out very good. Replaced fuel filter. drained fuel tank etc... Replace Water Impeller, Old one was in awful shape. The rear lifting ring has been re-glassed and appears quite strong.
The stringers are pretty solid but the glass has split and cracked everywhere so it the floor will need to be redone. Im hoping to get a year or so of use before tearing into it.
The good. Really nice wakeboaring tower. The engine ran like a scalded dog. The interior was recently redone and looks great.
As for the transmission.
This will be the second one I've rebuilt so no big deal.
Is there a way to grease/lube the shifter linkage?

No, there really isn't a way to grease/lube the shift. Check the cable.
One other thought on the trans - how's your damper?

Is the cable able to be greased or just replace?
Not sure how to check the damper?
i haven't pulled the tranny yet.
I was hoping to hit the lake hard this weekend. Grrrr
I've overnighted the rebuild kit so wish me luck.
I still have the arbor press I bought from the last rebuild haha.

Some have tried but to my knowledge no one has succeeded with lubing a shift (or throttle) cable. If it is the cable that's binding, replace it. You probably should take it off at the helm too to make sure it's the cable.
The only way to really check the damper is to pull the trans/bell housing. BTW, if it's never been changed, change it now! They are less than $100.00

Update...
The transmission was toast.
The main drive gear and the pinion gears were destroyed.
I gave Fantastic Finish Marine a call and got a rebuilt unit on the way.
For the price,1 year warranty and avoiding a couple hours with my
arbor press, I think it was a no brainer.
Hope to be on the water this weekend.....
I got a damper plate as well.. Thanks for the advice.
