The coupling flanges have a male/female step that engages fairly tightly. Do you press the faces all the way together and assume any misalignment will still be evident through feeler Gage's? I assume that this is the only way to get an accurate reading since if you don't engage the steps, gap would be too large to measure and would change every time you rotated shaft. Sorry for the basic question, but maybe it will help someone else as well. Thx Ron

Yes, you want to press the 2 flanges fully together without flexing the metal (i.e don't tighten the screws). You should not be able to insert a .003 inch feeler gage between them, anywhere around the entire perimeter. Repeat this at all 90* clockings (checks for bow in shaft).
