Looking for advice before I go down the wrong path.
New to me 1996 super Sport.
Boat sat for 6 years. Before taking boat out I changed all fluids, impeller. Started up and after a couple of minutes in ran great. Took it out the next day and it ran great for 2+ hours. Then I decided to take it a little faster, went about 32 mph for 2 minutes and noticed the RPM's randomly increasing and decreasing with no change in speed.
Thought it might be an old clogged fuel filter so I changed it. FCC was full of gas when doing the change.,
Now I can not get any fuel into the FCC. Cycled the key several times and it is bone dry. I hear a "click" when turning the key part way.
Where should I begin. I have the floor pulled as I read somewhere that the random RPM deal is one sign of a bad anti siphon, but I don't want to dive in guessing.

When you say RPM increase/decrease with no change in speed, do you mean no change in throttle? If the RPM changes then the speed should change.
Sounds like you may have a problem with the fuel pump as they should buzz rather than click when you turn the key.
If the fuel filter hasn't been changed then I'd definitely do that regardless of whether it is causing the issue. I'd also suggest changing the two relays on the back of the engine, one of which controls the pumps. Search for and read the 'The poor man's GT40 diagnostic thread's which discusses several common issues with the GT40.

There did not appear to be a change in speed, the engine didn't even sound different.
I was hoping to check some things off prior to simply buying every piece involved in the fuel system.....
Looking at the poor mans GT40 thread is nice, however, it is too thorough. I have been reading through it and can't find a similar problem.....

I would start looking into why the FCC is not filling. Low pressure pump not working? Think of the FCC as a gas tank and your out of gas,why? The high pressure pump in the FCC must not have the capability of drawing fuel from the gas tank up to its height,otherwise there would be no need for the low pressure pump. How about unplugging the high pressure pump and seeing if the low pressure pump try's to pump?

The dash on these boats don't have the best wiring and issues are common. I don't think what you are seeing with your tach is related to the FCC issue. My tach jumps around a lot on my 95 sport.
I don't believe in throwing parts at a problem either but the relays are cheap, about 15 bucks and it's good to have spares, it's an easy change and common failure point. So it's something worth trying. For $30 it's worth replacing both relays.
As Gary said the FCC is basically a small fuel tank the holds filtered gas for the high pressure pump. If it is dry then your issue is probably the Low Pressure pump or a blockage in the line between the pump and the FCC.
The are several thread in the GT40 thread that discuss LPP failures.
Beyond that the GT40 service manual discusses lots of options for diagnosing issues.
Edit: Realized you changed the FCC so I removed that part.

another common issue is a dirty or malfunctioning anti siphon valve, it's on the top of the tank in the 90° elbow. It is just a spring loaded check valve, but if you were running fine and then sucked up a bunch of crap from the bottom of the tank, I could see this being clogged. its worth checking anyway. there is some info on checking it in the FAQ thread.

I think he was going to do that Kris,he had another thread going on how to get to the tank on a Super Sport. Never heard how that worked out though

Yes, I started a different thread on the anti siphon. I got the floor up and the heavens opened and it hasn't stopped raining...... Lining up what to do in the event that it's not the anti siphon.
