I have a 1999 Sport Nautique. I just had the whole interior redone. When I went to set the motor box back down I realized the the exhaust on the port side was much tighter on the new carpet of the motor box. I can remember that old carpet was slightly melted at the time I assumed it was from the heat, not from it actually touching. I was wondering if the anyone knew what the offset of the engine from side to side of the engine bay opening in the floor was from factory. If they didn't come with any type of offset I guess I will be in the market for some new motor mounts. Unless anyone has any other Ideas?

After you check that and it's ok then I would check to see if the doghouse is mounted evenly. The engine sits where it sits

Do i read correctly you're basing the centerline of the boat on where the engine box or floor was plopped down?

I'd check how the shaft is centered in the log 1st. You might be able to see this by using a flashlight & looking up from strut area. Otherwise you might have to take stuffing box loose. If the shaft is off to that side in the log, then maybe strut is bent & the motor was offset on purpose to realign.
If prop shaft / engine alignment / strut positions etc are all healthy, then I would just remount the motor box hinges to get better clearance.

Not uncommon for those generation Sports and ski's to have the floor and even the stringer's shifted as much as a 1/2"-3/4" to one side or another. Even though the boats were 100% composite the manufacturing process in those day's was crude compared to How Nautiques are built today.
Good advice though check and make sure the shaft is centered through the middle of the shaft log and engine is aligned correctly.
I remember getting a boat that had the stingers shifted and I had to cut a 1/4" off the transmission trunion pinch post as the engine and transmission would not push over far enough to align and would stop on the transmission case.
