Does anyone know what these holes are used for? I can't think of anything missing but after looking things over I'm a bit concerned.

nothing.

but, Id be more concerned with the missing tygon tube from fuel pump, to the spark arrestor/carb

I think that lower bolt hole is typically used by PCM to hang the water inlet hose bracket.

I have the sight tube, just haven't put it on yet.
