I just purchased a '97 Nautique Super Sport that had been, partially submerged. I know the engine had gotten some water in it but was flushed immediately, and the gear drive on the v-drive obviously has water in it, what all do I need to do to get this boat running. I already changed the oil in the engine and tried to start it, it would crank but not start. Any advise would be helpful.

you will have to flush the tranny and fuel lines as well. Also you should replace or rebuild the starter. It should be ok for the time being but will corrod over time from the water being inside of it.

If the boat was only partially submerged and the water level was not close to the fuel tank vent line, then water probably did not enter the fuel system. Replace the water seperator filter at the least. Drain and refill the tranny oil several times to get any remaining water out.
You need to determine what is missing, spark or fuel, that is preventing the engine from starting. My bet is spark. Most obvious is to check for voltage at several key places related to ignition systems. Are 97's fuel injected? If so, it gets more complicated and I am not sure where to tell you to start looking. But, I would start by looking for voltage and making sure electrical connections are tight and clean with no corrosion. Good luck.
