Does anyone know what these holes are used for? I can't think of anything missing but after looking things over I'm a bit concerned.

but, Id be more concerned with the missing tygon tube from fuel pump, to the spark arrestor/carb

I think that lower bolt hole is typically used by PCM to hang the water inlet hose bracket.

Kinda like this picture from an old CCF thread shows 

Ignore the vent hose routing and maybe another thing or 2 also  Wink
